I do run isis in a ciao-configured shell, but I don't use any of the ciao modules (like group, paramio, pixlib, region). Sometimes I call ciao tools from a slang program, mainly for test purposes when I want to loop over many parameter values or files, or I run an isis-script to make summary plots of a ciao data processing run. To do this I unset the ciao-configured unset ISIS_SRCDIR unset SLANG_MODULE_PATH and use the local installation (I don't believe you need to reset them if you use your default configuration). I'm usually not using HEASOFT, so I don't unset as much as John does. In general, I agree w/ John - for most applications you don't need ciao and isis in the same window and you can run them independently. My normal everyday spectral analysis is done w/out ciao tools.
